When I click on the Get Mail button, Thunderbird checks all the email accounts. I read that I could do this by creating multiple profiles for the regular Thunderbird. Outlook Express has an option to disable checking particular email account. Can I do the same with portable Thunderbird? Thanks. ( categories: )

Yes
it is possible without creating multiple profiles.
I believe the settings are under extras-accounts-accountname-server settings. There you can specify when it should get the mails.

For IMAP account, Advanced options does not have a box to disable server.
For POP3 account, there are three options to save the emails. If I choose to have a separate
account folder, "Include this server getting email" is greyed out. So, I can't disable the server.
If I choose save emails under Global Inbox, then disabling server box is available and works.
But, I want to keep the emails under their respective folder.
Is there any better alternative?

there is nothing to be disabled when using IMAP. Either you click on the folder and see what is inside or you do not click on the repective folder and do not see what is inside. This is the purpose of the IMAP, is allways accessible 'on demand', the mails are ready on the server and will be copied only when you really read them.

then you want download them and sort them, so this is what you are offered to do.
So if you do not want to check that particular server, select the middle (global inbox) and uncheck the squere box. Then you can still for fun or no reason tick the top box for placing the mails in separate folder, fur fun or no purpose it is since you do not want use that account at this moment so the whole is slightly theoretical...
