ClamWin and notify

I have Clamwin configured to notify only in the event of a virus.

If I become infected Clamwin will notify me, but will it then give me the opportunity to cleanse?

No, it WON'T notify you if you become infected, because ClamWinPortable doesn't have resident shield.

After ClamWin notifies you that you have a virus you would need to run it again with "Remove" or "Move to Quarantine Folder" selected in Preferences-General.

Do you think I should reconsider the default setting of 'notify only', bearing in mind that if ClamWin finds a virus I will need to run the whole scan again?

Not in the least.
You need to know what CW wants to do and make a decision.

Due to the possibility of False Positives you want to SEE what is going to happen.

Depending on what you find you may be able to just run it in cleaning mode on just the file or directory in question.

That being said, ClamWin is File Checker, NOT a System Cleaner. CW should NOT be your first choice for cleaning an infected system unless YOU KNOW WHAT YOU ARE DOING !! You may trash your system beyond repair Shocked
