This app accesses the Windows Registry
Hello,
I just went through the process of setting up my second USB installation of PortableApps.com, and thought I'd try BabelPad Portable.
I have Comodo Firewall running on my computer, and, out of the 146 applications I installed from PortableApps.com, BabelPad Portable was the only one that brought up Comodo's Defense+, stating that BablePad Portable (BabelPad.exe) was attempting to change protected registry keys.
I blocked the application after 4 attempts, and uninstalled it from my USB drive.
My understanding of PortableApps.com-compatible applications is that, if they set or change registry keys, it is supposed to be done to a registry local to the application (in the application's directory tree).
I hope the person who made the installation package can find the problem and repair it, as this looks like an interesting and useful application.

Not quite correct
We do not prevent apps from accessing the registry, nor do we redirect or virtualize registry changes in any way. It is a future consideration but it hasn't been implemented, and as far as I know hasn't even had any real planning put into it.
What we do is backup the necessary registry entries (if they exist) before running the app, put in place your portable settings, then run the app. On closing we then copy your settings out of the registry to a file within the portable install's structure, then replace the original settings that were in the registry.
That, currently, is the only way PortableApps.com apps handles programs that require registry settings to be in place. With 146 apps installed you definitely have installed a number of other apps that also require registry changes, but Comodo is probably triggering based on the volume of changes and/or the specific location of the changes made for BabelPad.
