Sorry about that. Head into Data\settings and copy everything there (Except Notepad++Portable.ini) to your Data\Config directory. That should restore them.

I'm working on an update now to fix it.

I switched from a custom launcher to PAL for this build. And having Notepad++'s actual settings separate from the settings folder makes it easier to move everything around and handle badly-written Notepad++ plugins. It also allows better portablization of partial paths and cloud drives. You can have some apps have their settings in the Data\settings directory (.reg files will always be there), but it's better to keep them separate.

In the original release, settings were not properly moved to the new location. Settings were in Notepad++Portable\Data\settings and are now in Notepad++Portable\Data\Config. If you ran the original version, your settings are located in Notepad++Portable\Data\settings (or Notepad++Portable\Data\settings-backup if you already upgraded to Rev 2) and can be copied by moving all files except Notepad++PortableSettings.ini from that location to Notepad++Portable\Data\Config.

The 'Learn More' link points to the old Notepad++ homepage on SourceForge. That changed a while back, and is now http://notepad-plus-plus.org/

Though the SourceForge page will automatically redirect to the new page when you go there anyway.
