Yesterday I installed Portable Firefox 1.5 for the first time and it is running well.
Is there a way to have multiple profiles?. I notice there is no profile.ini file in the package so I guess this may not be possible.

Have another copy of the PFF launcher in another directory and point it to another profile and the same binary set. You can use ..\ in the INI for paths if you need to go up a directory.
The profile manager doesn't work portably, and there isn't much need for multiple profiles as portable devices are generally only used by one person.

Okey, so here's my deal: at work, I like to use FF on whatever machine I happen to sit down at. All traffic has to go through a proxy. Obviously, anywhere else, that's not the case. Here's my current workaround: I have two prefs.js files, one with proxies set, one without, called wprefs and pprefs (for Work and Personal), and I run pFF from a batch file (wfox.bat or pfox.bat) that first copies the appropriate prefs file into the profile directory. If I set up multiple profiles, I would have to keep bookmarks synced and all that, and yes, I know about the extension that does that via ftp. But the batch file method is clunky. Ideally, I'd like to be prompted at startup, asking which prefs file to load, but that's asking a lot. Any other, better solutions?
I do the same thing with pGaim and the accounts.xml file, setting the proxy on a per-account basis, and I have to login to AIM on a different port. Any thoughts for that one?
...working with batch files - good times. I am in a similar situation as you (proxies at work) and I'm trying to get the setup similar to what you have, but there is something I am missing here. I have two seperate prefs files like you said, but the problem I encounter is since I have to keep each pref file remote, pFF won't update and rewrite any changes I may have made during each session, like after installing new extensions. My question is, how do I create two prefs files, and have pFF update them independently, depending on which initial bat file I use to launch pFF? How do I make pFF call on each of those pref files (like workpref.js and homepref.js)? My efforts so far have been in vain, and there is not much, if any, literature doing this for pFF.

It doesn't really take long to change the settings at startup. Tools->Options->Connection Settings (in General section)
From there, you simply choose a direct connection or proxy connection (maybe auto-detect will work instead of manual). I could be wrong, but I think Fx will save grayed out proxy info entered in the manual config form.
