This may sound odd but can the Portable Ubuntu distibution be made into a PortableApp?

Short Answer: Yup

Long Answer: Ubuntu can be used in an emulators of sorts, and I believe some of the considered candidates are Virtual Box (which will require working with them, or recompiling the open source edition), or QEMU (which has already been recompiled to be completely opens source, it's just been pushed to the back). With this method, any Linux distributions, Windows OS, etc, may be run from the emulator. QEMU is a better call simply because it's more light-weight, and thus is better used in combination with Damn Small Linux. Virtual Box, however, is more easily used on a larger flash drive, on a machine that's got a good chunk of RAM.

There's also a kinda new project that runs Ubuntu seamlessly inside Windows, something that (I believe) might be able to be accomplished with VirtualBox (soon, if not now). However that project has many caveats and I'm not sure what the possibility of it working is.

So to sum it up. Yeah, it's possible, but I personally think we need someone to head the 'Linux project' as a whole and take care of what distributions, what we'll be prepackaging, etc.

QEMU appears to struggle with DOS based windows versions

QEMU appears to struggle with dos based windows versions specifically 98 and ME, it has seems to have problems with the graphics card emulation and freezes or doesn't display correctly.

There doesn't appear to be a fix for it which is a bit of a shame as one of the reasons I wanted an emulator was to run old versions of windows on it.

If it is the latter you mean, then it SHOULD work already, even though it is not in portableapps.com specifications.

I suggest you, OP and anybody else who doesn't know it already: Search this forums for portable ubuntu and read the topic about it.
There are serious portability issues. And I didn't hear about anybody rushing to fix them.
