I am using PA Menu 2 beta 3 and after installing TB 3 there is no entry for it in the PA Menu. How can I get an entry of the app in the menu?

I'd guess you either accidentally hid it, or installed it to a non-standard place (ie not X:\PortableApps). Right-click and select show hidden apps. Then right-click on TB and uncheck Hide. If it's not there, it's not finding it and you may have installed it to the wrong place. It should detect X:\PortableApps\ThunderbirdPortable automatically.
