About the menu disappearing whenever you click on something, can it be set to only do that when opening an application, eg PA.c program?
I find it very annoying to say the least, even if it (the menu) is dramatically faster, more responsive and more intuitive bar this one issue.

Disappearing when you click elsewhere is by design, ala the Windows start menu. Or any menu in an application.
There is an option to keep it visible called RemainVisible detailed here:
https://portableapps.com/support/portable_apps_suite#advanced
It will keep the menu visible until you purposely close it by clicking the system tray icon. This is buggy in 1.6 but works in 2.0 Beta 4 and will be unbuggy in 1.6.1.
