Is it OK to install Suite on top of already installed (duplicate)apps that are already contained in the Suite? Will this cause an overwrite, a duplicate, or will the Suite installation auto-detect the already installed app and merge it into the menu?

then it is mostly fine to install the suite over already-installed apps.
The new ones will simply install, and for the existing ones, it will simply be the equivalent of an upgrade/reinstall.
however I should warn you that it is usually the case that some or many of the apps in the suite are older versions than those currently available, so personally, my recommendation would be to download and install the apps that you want individually. If you do install the suite as a whole, it could well down-version some apps that you already have installed.
Then how can I install the suite menu and then download each app that I desire one at a time into the menu so that I am sure I have the latest version from the outset?

I have downloaded the "Platform only" to the root on my thumb drive. From the port app menu, I am selecting> Options> Install a New App., but can't find the .exe on Thunderbird for example. I am trying to bring the apps I have already installed over to the menu.

For that you have to copy them to the new folder. For example: Your driveletter is F: So you copy ThunderbirdPortable into the F:/PortableApps/ folder and it should show up in your new Suite.
The options-install new app thing is for installing new Apps by using a downloaded installer from here.

Yes, the copy maneuver worked, except I discovered that the platform menu has to be exited and restarted.

Yes, I know the post says Outdated, but it still works to do EXACTLY what you want.
Someday, when the next final release of the menu is out, this function will be built into it. But if you want to do it today, this is your baby.
When you run it, you will only be able to select from apps that are not installed or out of date. Up-to-date apps will not appear in the selection list.
The only downside to this is that it doesn't have any kind of DL accelerator - so personally, for large apps like OpenOffice, I DL them using Firefox's DownloadThemAll! extension, and then use the Install New App function.
