Your issue is with an Alpha release

Only TB 1.5 is supported for daily use. Alpha, by its very name, is for *testing* only. Please don't use TBP Alpha anything for production use.

on the odd chance

On the odd chance you over looked it. I have found that you need to do a "get all messages" to update the server after you have deleted the unwanted files. I have not used 2.0, but have been using the 1.0.5.* this way for ages with no problems unless I close TB without updating the server.
