I did a brief analysis of your package. Here are some suggestions:
I tested the application itself (without actually having a VoIP account) and data was kept inside it properly. Nothing elsewhere was modified in an un-portable manner. You've already compressed it with UPX. Good job!

One question to the installer. If someone has installed that version by using the PortableApps Suite and runs my applictaion with that. If a new version is found (e.g. PhonerLite_1.69.pad.exe) and that file is executed - is that still portable? So running that downloaded new installer doesn't change anything on the host system?
In my opinion there is a difference in running that installer directly or by adding an application with the suite.
Why is it now .pad.exe? It should be PhonerLitePortable_1.68.paf.exe, which should be what it gets generated as if you do what I suggested above.
The portable installer is... portable. If you call it with the correct command line argument to specify the target directory and tell it to be silent then it'll be invisible to the user, too.

If you take a look at the downloaded file its is .paf.exe - i made a mistake while typing the message in this forum
If there are special command line parameters. Should the update from my application use these parameters too?
However there's one bit which isn't quite supported. The command line arguments you want are /DESTINATION=X:\PortableApps (note that it doesn't have PhonerLitePortable in it, it gets appended; that's the issue that might crop up, what if they've installed to a different directory than PhonerLitePortable?) and /S for silent installation.

If you're saying what I think you're saying, yes. The installer, when there's a new version, deletes everything but the Data directory (because, theoretically, all the data and settings should be in there), so it doesn't change anything.

OK, then I can just start the downloaded new file/installer (without any parameters)? If the installer detects that there is an existing version installed by the suite - everything is OK.

since it is there. Why you don't take it to your softwarelist
and make it easyer to update it?
I have no problems with the software and there is no
agument that I can't see to take it not.
That it is no open source is no argument because you
have skype and other software in your list too.

I don't know, how applications can be added to the software list. I asked several times but got no answer so far.
has to go through Release Team first to make sure it's up to paf specifications and after that John Haller has to have the final say, I'll pass it along with the rest of the team about getting it tested, in the mean time update your first post so that it conforms to https://portableapps.com/node/11965
