Even in a non portable install, I have had problems. Is better to install and not move or rename the installation, because the install process generates pathes to some programs.
What has worked me, is checking the configuration, looking for paths.
Also take in account, that not every document in the help menu, for instance, is compilable with pdfLaTeX. For instance, I must use dvi for the user guide, because it include three postscript images, that aren't pdf. Therefore, is needed the converter ps to pdf.
At this moment, I have not been able to find where is specified such pathes in Lyx.
But I have success specifying the dvi and pdf visor, with the menu 'Tools -- Preferences -- Output -- Direct Search'. On fields DVI and PDF command, select 'yap -1 -s "$$n $$t" $$o' for the first one and 'SumatraPDF -reuse-instance $$o -forward-search $$t $$n' for the second one.
I previously, run 'miktex-portable.cmd' in 'C:\USB16\TeX\PortableLyx2\MiKTeX\texmf', to rebuild TeX formats. That way, LaTeX is aware of where are its parts located.
The second path to check is in 'Tools -- Preferences -- Paths'. Each directory must have the right path. If does not have, change it to a relative path. LyX will replace those relative pathes with fixed ones, but you can allways use this mechanism to force LyX to adapt to the new directory structure.
I changed 'C:\USB16\' with '..\..\'. LyX took the chore to adjust the paths.
I am still not sure, but in section 'Tools -- Preferences -- Files administration -- Converters', you will find and entrance for every combination of a format to other. For instance, to convert from 'DVI' to 'PDF (dvipdfm)', the specified converter is 'dvipdfmx -o $$o $$i'. Probably here, can be added a path too, but I am not sure and haven't done that.
Hoping this will help you.
