Have been using Firefox Portable (always updated to the latest version) at work for a number of years, due to being in a locked down admin-only environment running XP and IE6. Always worked fine and also used Firefox Sync to keep in sync with my normal (non-portable) Firefox at home.
They just recently added Firefox (non-portable) to the environment and it broke my portable. 50% of pages come up with the 'Untrusted .. Get me out of here .. Add exception' page. Usually repeatedly even when adding exception and returning to the page. A few sites (Facebook, PayPal) after adding exception come up stripped down to text and are unusable.
If I use this instance of FF portable at home, it works fine, no issues. Using the installed normal Firefox that work have installed, that works ok too (I cannot have both going however). I can't use works installed FF with my own sync as I have other intranet and internet pages I have to use, and obviously don't want any nsfw sites I don't notice in there.
Not sure how to troubleshoot this, even tried going back to pre-sync v3 version, then tried a few different versions from 4-9 which didn't fix.

I don't think Firefox is at fault here.
Because I regularly use FF (portable) on computers that have
FF (non-portable) installed on them.
And as long as I don't try to run them at the same time
I don't have errors that you describe.
The only other thing that would cause errors like that is some kind of blocking software (net-nanny, etc.).
So in my opinion either both copys of FF are trying to run at the same time , or they installed some kind of filtering software.
That seems about right according to the symptoms. Firefox gives the "Untrusted Connection" message when HTTPS secured websites try to use an invalid certificate. If this is happening with websites like Facebook and PayPal, I would file a complaint, especially since there is a probability the network admins might be able to see your information. That's something you really don't want with PayPal.
Edit: Can you check if this same problem is happening with local Firefox if you haven't already?
The local firefox works fine. No issues at all.
In the meantime, you could try Firefox-based "Pale Moon Portable" browser from Palemoon.org, and see if that would do the trick.
On my home system I run both, Palemoon Portable and Firefox Portable, at the same time without any issues. Just a side note, I don't have any regular, non-portable, versions of those browsers installed, only portables.
Will Pale Moon sync to my FF Sync. That's the whole point of this. Otherwise I would just use the local installed version of FF.
This is likely an issue with your proxy.

On that computer that's giving you issues with FFP try installing a fresh copy onto your desktop and see if that works fine.
Or even better. If you don't have any add-ons, you can use the "Reset Firefox" button at the about:support page.

On a locked down admin only environment so cannot install anything non portable.
Also, the copy of FF portable works fine on my home pc.
If what gluxon mentioned above doesn't work, then, at home, install a new copy Firefox Portable on your removable drive (during installation, remember to rename the installation folder to something different, like FirefoxPortable2 or something).
Then try that on the machine that's giving you issues and see if that works.
Update. Tried everything suggested above with no effect on the issue. Tried other things like different storage unit etc. No change. Note all instances of the portable version always work on my home PC which has the regular desktop FF installed. Only on my locked down work PC (which has desktop FF installed as a non-default browser) did I get the problems.
Gave up. Switched to Chrome Portable which works fine. Just means no sync but was able to import bookmarks which will do.
