Something is wrong with the
Something is wrong with the platform updater because it updates anyting else than the base app exe.
It happened to me several times. Everytime I have to download the new version and update it by myself. Then everything is fine. If I use the platform updater it loses my data and don't update it properly.
Clarify
I'm not sure what you mean by this comment at all. The same installer is used whether you update via the platform or manually download and install. The only reason I can think of for it losing your settings is if you run the installer after a crash (or letting Windows shut down without properly closing the app).
I try to explain it in detail....
This time I didn't lose my settings at all. It just didn't replace the old SystemEplorer.exe with the new one. Everyhting else was updated.
Here is what I've done. I started the platform it told me that there is a new version of SystemExplorer so I clicked on update. SystemExplorer was running and the error message poped up. So I closed SystemExplorer and the message. The update was done and I opened it again but it was still the old version, except it showed me in the platform that it is already 4.6.0.0. So I went to the SystemExplorer folder and looked at the dates and saw everything was from 2014 except the SystemExplorer.exe which was from 2013.
Can you send me the old version of SystemExplorer ( 4.5.. or something) so I can try to update it again via the platform?

Update When Running
Anytime you update an app while it's running, you'll have unpredictable results. The installer attempts to figure out if the app is running before continuing but isn't always accurate.
We don't do updates for apps to fix URLs.

It was an update from 5.96.2 to 5.96.5. Maybe I should have mentioned it and I am going to in the future to avoid misunderstandings. The URL thing was just an note of me.

I found the file
I found the file on my harddrive (thx to EverythingPortable) because the last update to 4.5 didn't work either *g*
I made an update to 4.6 and it worked. I am going to close every single PortableApp before update now.
I just found out I made the same mistake I did with Chrome. You can't set SystemExplorer as the default task manager. It will run App/SystemExplorer/SystemExplorer.exe instead of SystemExplorerPortable.exe.
Just like you can't pin Chrome to the taskbar
