Go to the directory where you can see that file named PortableApps.comLauncherRuntimeData-Notepad2Portable.ini when Notepad2 is running.
Make sure you've quit Notepad2 and then make a folder in that same directory and name it PortableApps.comLauncherRuntimeData-Notepad2Portable.ini - now sit back and enjoy: Notepad2 can now no longer create that file there, and you are free to run it in multiple instances...
If I remember correctly, by preventing the creation of that file you break the launcher's ability to clean up after itself after a crash, this is not a 'solution' which should be recommended lightly.

Notepad2 Portable now allows it to run alongside a local copy of Notepad2 in today's release. We're able to do this due to the way Notepad2 exposes portable settings.
