For example with skype,
whan a new version of the program is released,
I receive a pop-up which asks whether I want to update to the new version.
Now I clicked "No" and downloaded the new "paf" installer from PortableApps.com and installed the PortableApps new version of skype in the same folder where I had the previous version.
But if I clicked "Yes", what would happen ?
And apart from skype, in general, what can be said about updating using the programs original update functionality ?

If you have Skype update, it will likely install locally.
For apps like Firefox and Thunderbird, it will update the copy of the app within the portable app but not the container itself (FirefoxPortable.exe, version in appinfo.ini that appears in the platform, etc).

A 'local install' means it's the equivalent of installing Skype as you would from Skype.com. A normal local install... aka NOT portable. So, you don't want to do that.
