I have a problem with the updater: When I try to update I get a long list of programs. I try to update all of them, and the updater works for a long time, downloading and updating. When I start the updater again, I get the same list – the programs have obviously not been updated.
I try to download a single program installer and run it, but it says it cannot write to a certain file. When I run the installer as administrator, it works, and the program disappears from the next list.
I suppose there is a silly setting that is wrong. Can you help me?

If you're able to run a portable installer as admin but not as a regular user, you've got permissions issues on the drive. That's what's causing the problem. It's to do with NTFS on removable drives usually and it's pretty rare as it only originates on XP formatted drives these days.
Right-click on the removable drive in Windows Explorer
Select Properties
Select the Security Tab
Click Edit
If you don't see Everyone listed, click Add, type in Everyone, click OK
Click Everyone and check off Allow next to Full Control
Click OK
Click OK
Between the last two OKs, it may ask if you want to recursively apply it to the whole drive. If it does, say Yes.
Do NOT do this with an internal drive like your Windows drive.

I got the same problem: the updater seems to update my apps, but if I rerun the updater, the apps need to be updated again.
My PortableApps folder is located within my My Documents folder and thus I cannot perform your solution. I'm running Windows 8.1.
Running PA as admin does not solve the problem.
The problem started to occur about three weeks ago, I think.

That would be a different issue. The issue discussed here is specifically about an unwritable file that can be written to as admin.
Please detail your issue in a separate post and include your OS, the full install path, etc. Note that if you rename the PortableApps folder, it'll break.
