After each update some settings are lost, e.g. "Multi-Instanc" and "Auto-Completion" switch back to default.
How could I avoid it?

Do you mean updating the app itself? Or using the plugin updater that's built in? The latter isn't designed for portable use.

I am not quite sure, so, this means every time it makes an update all / some settings will / might be lost? So one should not use plugin updater? Is there another way to update the plugins? Without losing settings?
And updating with PortApps keeps the settings?

The plugin updater will mistakenly ask for admin rights, which a portable text editor should never do. It'll reboot Notepad++ when it's done updating and, when it does that, it breaks out of the launcher's check to see if Notepad++ is running, which screws up the settings.
So, don't use the plugin updater.
We'll likely just remove it from future releases, since most people won't be able to use it anyway due to the admin bug that exists in it.

I do not know anymore, if I ever have used the plugin updater (menu "Plugins"). I assume updates of plugins were shown automatically (may be it was that plugin updater) and then I just clicked something like "install" or so and may be that made the / some settings disappear. So, how could I update the plugins without losing settings?

You'll need to do it manually. Downloading the plugins. Unzipping them into the Notepad++ directory.
The built-in plugins are almost never updated between releases.

OK. Well, it has happened many times that I have lost settings. So obviously that was caused somehow by that plugin manager and so actually it appears that there have been quite a lot of updates of plugins causing the loss.
So manually updating is not that comfortable, but if there is no other way...

Wo-wo-wo, please don't do it -- don't remove plugin updater.
As experienced Notepad++ users we all know about problems with it. And if one use it, he is responsible for consequences himself.
Do you know about "Settings on Cloud" option in new versions of Notepad++?
Look at "Cloud" page in "Settings" dialog.
Dropbox, OneDrive and Google Drive are supported.
Personally I use Dropbox and didn't lose my settings for a long time, even forgot about those hard times when I had to configure Notepad++ again and again.

What is a portableapps.com app ? Self containment is part of it. An example is Chrome which is becoming less portable over time as it stores more of its settings outside of the user immediate (think USB stick) control.
In the case of NP++ I don't think it as an attempt to take over the world so much as no-one has got around to talking to the author about how the plugin updater impacts (some) portable installs. Also, some plugins don't even make sense portably.
