First, thank you for adding Calibre to Portableapps, I think it's a great addition.
As Calibre is a relatively new addition, I had installed the official "Calibre portable" version from their website and put it into the Portableapps directory. It shows up as a regular app and works well. However, I have to manually update it by downloading the portable version and then installing each time there is a new version out (which is very frequent with this program). I would like to just run the portableapps version but I don't want to lose all the settings, plugins, etc..
My question is: Is there a way to transition from the official portable version to the "portableapps version" without losing all the settings, plugins, etc?

1) Download the PortableApps.com version.
2) Copy all files from
PortableApps\Calibre Portable\Calibre Settings
to
PortableApps\calibrePortable\Data\settings\config
3) Copy all files from
PortableApps\Calibre Portable\Calibre Library
(or wherever your library is located) to
PortableApps\calibrePortable\Data\library
4) Move
PortableApps\Calibre Portable
out of
PortableApps
to avoid double entry in the menu.
5) I assume that Calibre will start with an empty library, you probably will have to change the library from within Calibre:
"Calibre E-Book-Library" > "Switch/create library" > set the new location.
6) Test it. If everything works out as expected you are safe to delete your old "official" version now.
BTW, there is a function "Export/import all calibre data" under "Calibre E-Book-Library", I am pretty sure that does the same but have never tried it.
