when using a program that requires java, java portable is not recognised as installed and refused to open without downloading a JAR verison.

jPortable is not installed. The app itself must be able to be pointed to an alternate Java path and that's up to the app publisher. If it only looks in hklm registry it can't be. If it can via environment variables we can probably address that at the platform level. Which app?

Before the new update it was reported in LibreOffice that Java was installed, but now both Libre and another Application are informed that there is no Java.

The selected folder does not contain a Java Runtime Environment.
Select a different folder.
I installed the current LibreOffice and jPortable to X:\PortableApps\LibreOffice and X:\PortableApps\CommonFiles\Java and it worked automatically when I went into Advanced settings. What paths are you installing to?

Is LibreOffice located at R:\PortableApps\LibreOffice? Have you tried resetting your settings by moving the R:\PortableApps\LibreOffice\Data directory somewhere else temporarily? (it'll recreate it, you can then delete it and move your old one back)
