So, I assume that means I must open Keepass via the launcher, not from a shortcut?

Sorry to keep harping on this.
I understand the implications of not closing Keepass properly.
When launched, I have Keepass set to appear on the taskbar. I close it one of two ways. Either within the app, File > Exit. or from the systray button context menu.
I assume these are acceptable means to do the job, and doing so should prevent the generation of the error message?

You should always use the launcher for launching your PortableApps — if you don't chances are you are cruising into problems.
Above said, I download KeePass Parent Portable from the parent website and using that it is perfectly possible to shutdown the system without shutting down KeePass first — I do this all the time and no problems at all. The only time I hit an issue with it is if I have made changes to the KeePass database and have forgotten to Save the database after making changes. If you shut down the system in that scenario then you risk losing the changes you made: so always remember to immediately Save after making changes.
On another note if you want to pretty up the entries you have in your KeePass try installing the KeePass Plugin called Yet Another Favicon Downloader and run it, it makes KeePass easier to use as you can see custom icons for those that are available from websites. There are a couple of other really useful plugins but I'll leave you to discover them yourself.
