I found a quirk. After an update it looses its settings. Looking after that, I found that the settings file (mkvtoolnix-gui.ini) is not moved to Data for backup and preservation.
Solution:

mkvtoolnix-gui.ini=%PAL:AppDir%\mkvtoolnix
It does not store its settings in the registry (maybe depending of the file "portable-app" present in mkvtoolnix\data), but uses this ini-file instead.

Additional GUIs are overwritten with updates. eg for the Extract function.
eg https://sourceforge.net/projects/mkvextractgui-2/ which is placed in the directory with the main .exe is overwritten on update.

I did a full rework and updated to 83.0. It's now dual mode (32 and 64-bit) with moving some files back and forth to save space. And adjusts paths within the INI if the end user manually sets any of them. Is the APPDATA cleanup still necessary? Other thoughts?

No leftovers found so far and transition from mwaynes version was flawless.
