I've experienced this a few times. I think at time Firefox doesn't shutdown properly. SO when I restart it, all my extension settings are lost. Does anybody know more about this or ways to counter act it?
The only way I can think is to make regular copies of my firefox portable! I can't live without it!!!!

The launcher lets Fx do its thing and then cleans up. The only way to counteract the problem that I can think of is to have the launcher save to the drive periodically.

how do it get the launcher to save this periodically? Where do I locate it?
You can't without changing the source. It was more of a suggestion to John. However, if you can modify the source to do it go ahead. Otherwise you could close FxP occasionally or deal with the possibility of losing your settings.
