Well MFPE 2.0.0.5 deleted a reg entry made by 2.0.0.4 and 2.0.0.6 deleted temp files left behind by 2.0.0.5. Maybe something happened along that line and added that reg entry to uninstall FF.

I noticed the same thing happened on my laptop (just looking through the registry one day). Unfortunately I can't pinpoint when it happened or what I was doing at that time. I can only guess it happened when running the FirefoxPortable builtin update somehow (Help -> Check for Updates). Wish I knew for sure though.
