Hey, I hope I didn't just miss this when I searched, but when the PAM searches for EXEs it includes EVERY EXE in a given folder. Is there a way I can remove the extra EXEs, like the ubiquitus w9xpopen?

Not in the current version. They threaten to add that feature in the next one.

Short answer: No.
Long Answer: Rename theme unistaller or simply delete theme. Note that this may prevent other programs from working.
Alternately, create a batch file and search for that, or create a autohotkey script and utilize it to run the file you want.

This is a fork from the official PAM (http://portableapps.xrx.ca), looks the same but adds renaming of exe, hiding them and much more features.
