2.0.0.12 update problem
hopefully I can be a bit more specific, at least it sounds like you have a similar problem to myself
I upgraded to portable Firefox 2.0.0.12, upon launching it informed me that there was an updated for a extension "download statusbar" I of course updated the ext as it has been working perfectly for ages.
after re-installing this add on Firefox refuses to open, the process still shows as running in task manager, but the window never comes up,
my first thought of course, flubbed extension but there have been no bug reports on it. and as it's a fairly popular extension i would expect there would be. So I installed the update, on a locally installed copy of Firefox 2.0.0.12 it is a mirror image of my portable Firefox version. On the locally installed copy, updating this extension caused no problems at all.
After nearly 40 min of waiting Firefox presented me with a "the script running on this page blah blah" if I tell it to stop the script, i get a copy of Firefox with no extensions enabled.
I have since un-installed, & re-installed said add-on, after FIVE tries. and waiting each time, more than an hour for Firefox to open , it finally opened properly.
with a fresh copy of Firefox 2.0.0.12 and there were no problems.
Try deleting the extensions.rdf and extensions.cache in \FirefoxPortable\Data\profile
that could help.

If you auto-update firefox and you have Firefox installed locally, it messes with your registry pointing all updated entries to the portable version. So the first question is Do you have a local copy of Firefox installed?
If "no" then it doesn't matter.
If "yes" and you haven't updated it to 2.0.0.12 yet, then its ok as the update of the local version will correct the errors.
