The new PokerTh Portable settings aren't saved at all, they are the same after each start. I could however edit the settings.xml file myself and it worked.
I've tried on both XP Professional SP2 and Vista Ultimate.
Does anyone have the same problem, or is it just me?

there are some remarks about that in the announcement post but its good to put a post in the forums where it belongs so people can find it. I have that problem too. They changed something with the settings file and John did something wrong in handling this.

This has been confirmed and fixed in 0.6.1 Revision 2 which is being posted now.
