Is there a way to change the icon color? I have a few drives that all have portable apps installed. I want to make it so they have different color icons to tell the difference. I tried doing it but then i get an error that the .exe is corrupt etc...
How can I convince it that it is the real thing.

change startportableapps.exe icon color
is taken from the menu exe. Changing it will corrupt the exe (as you've noticed). I would use an icon editor (I use IcoFX) to extract the icon, change its color and point the autorun.inf to the new icon instead of the exe.
Hope this helps.

I want to be able to differentiate between the icons after they are executed in the taskbar. So when i go to the tray icon I will know which one is connected to which device.
