I have checked to see if there is anything on this topic and if I missed it mea culpa
Having bought an Asus eeepc 701 I lamented he loss of my Portable Apps, however I have found that if 'Wine' is installed on the host Linux then P.A. will launch via 'Wine' and appear in the bottom right of screen as normal.
As this is already running under 'Wine' programs on the P.A.menu will launch in the same way as they do on Windows although with a little bit of screen flashing and chundering.
Not true, lots will, some wo'nt but in general terms this means with my P.A. flashdrive I can plug into any machine  whether Linux or Windows

I've just got Ubuntu 8.04 (Hardy Heron) up and running in WUBI (Dual Boot install but within a WindowsXP folder instead of a physically Partitioned HD). I was pleasantly surprised that I also can use my PortableApps in Linux with WINE installed.
I've got already got Linux versions of all of the applications that I normally use my Portable Apps for installed, but I have a full installation of IRFANVIEW and a full install of FastStone Image Viewer on my 2GB flashdrive and both work fine under WINE right from the drive!
