I've got a little more detail on what's happening with the equalize function:
If a destination file is newer than it's source file counterpart, then the destination file's timestamp is reset to match the source file's. HOWEVER - the actual destination file itself is NOT modified (but also, NOT copied to the source). (So the files are still different - but with the same timestamp, and now it's impossible to tell which one is legitimately the newer one.)
I've confirmed that it doesn't make a difference which type of drive is the source vs. destination (i.e. USB or HD).
I've got another issue, too, but I'll create a separate topic for it.

I too have the same issue.
I can't send you a zipped version as the file content is confidential but I will explain as it is a very simple example.
I have three files in the source folder (2 word documents and 1 visio document).
I did an initial equalize to synchronize with a USB key that I use.
That worked fine.
I went home and updated one word document and the visio document.
On returning to work I equialized again. The results of that are:
Starting...
Time: 09:13:40
Set folder timestamps for Q:\Service Management Program\
Set folder timestamps for U:\Service Management Program\
Time: 09:13:41
Finished
However the content of the two modified files is still different between the two folders (i.e. the changes from the USB were not propogated to the disk. The dates on the USB files were updated to the same date as on the drive, making them appear as if they were older.
Additional Information:
The source folder is on a share from our corporate servers.
The destination folder is in an encrypted drive(Truecrypt) on the USB.
this still not work with the latest Pre-release in the beta testing forum? Also what version are you using?

I'm experiencing the same troubles with version 2.0.2 I solved this issue by putting the "Retain Timestamps" OFF.
Nevertheless this is great work and software. Thank you.
I was just coming on here to say that it seems the "Retain Timestamps" might be the culprit, as turning it OFF fixed this issue for me, as well.
