To start with I am not sure what to exactly call this application. I was wondering if theres an application where you can lock or hide a part of the usb from use and leave another part open so that way if I connect to an infected computer it will only be able to access the files that I leave in the open section of the drive. Perhaps before ejecting the drive it scans the open section and if theres no viruses found move it to the read only section?

Well you could partition the drive but that makes it very hard to use it without a special driver. Some manufacturers offer partition/password tools for the USB flash drive where you start an unlock exe to enter password to gain access to the private part. But that would be hard on a PC without admin rights.
One could choose the old fashioned way to burn a CD. That could be used to scan the PC or be used as backup. Like those nice 2'5" CD-ROMS, they are small and convenient. Then again a re-writable would be useful to in case you update
Then you could also use truecrypt to 'hide' a clean copy, but then again it will need admin rights. Maybe a password protected self extracting archive could be used to put an 'image' of your flash drive back.
All in all, many possibilities and yet many problems to each solution. And having an unmodified version as well as a normal version on your drive would require (almost) twice as much space.
Maybe a second USB stick with a copy of the first as back-up. But for each 'solution' there's a downside...
Last suggestion, copy the contents of your thumbdrive to your own PC to quickly restore the whole contents...
