I am wondering what I need to do with the PA version of FF 3 Beta to make my addons work. For my desktop, there are a couple of boolean checks that I added per LifeHacker site that allow my addons to work but that does not seem to be the case with the portable version.

This is a well known compatibility hack for Firefox add-ons. If you want to use add-ons that aren't "officially" supported by Firefox 3, you might want to try this. I will be using the network tweaking add-on Fasterfox as the example.
1) Go to the Add-Ons page: https://addons.mozilla.org/en-US/firefox/addon/1269
2) Right-click on "Install Now" and select "Save link as..." and download it to your desktop or where ever
3) Use an archive extractor like 7-Zip or WinRaR to open up the Add-On and extract "Install.rdf" to your Desktop
4) Open the file in Notepad (or any text editor) and find where it says something like "" for Firefox
5) Replace the "Max Version" value with "3.0b5pre"
6) Drag and drop the modified file back into the archive and overwrite it
7) Install the Add-On by doing "File --> Open File"
8) Enjoy
