I was under the impression, perhaps naively, that the programs were the real programs with some wrappers which made sure to copy data to and from the registry etc. But now i see in the sticky here that the programs must be open source so you can change the programs??
Have the all been changed the or only same? Is this listed some place?
This is a simple answer, there are exceptions
They are the real programs with wrappers.
They are expected to be Open Source.
Put in reverse order, we make wrappers for open source programs.
Again, a simplified answer.

Things have got to get better, they can't get worse, or can they?
The applications at this site are the real programs, with wrappers created by us. Our wrappers are all open source, and currently, the included applications must be open source as well. This isn't because we modify the base application, it is for legal reasons, so that our portable packages don't violate any restrictions that could exist in a freeware or commercial application, or so we don't violate any clauses in the General Public License which is the license used by the PortableApps.com portion of these packages.

we are currently limited to hosting on SourceForge, which does not permit distribution of closed source apps on their servers. (However,(don't quote me) I remember reading somewhere that John was working out something for buying a download server of our own. Apparently If downloads were hosted on the same server as portableapps.com, the hosting would be extremely expensive.)
So its not just fear of lawsuits (though that appears to be a big part) but also money, eh?
So if i have a program which is not open source I would have to figure out how to do it on my own, eh?
Oh well, worse problems in the world i guess.
Well, no. You could use a portableapps.com wrapper. However, if you use the wrapper commercially, you would have to provide the source.
And you couldn't include your program in the portableapps.com installer.
clear as mud? Right-
Too many lonely hearts in the real world
Too many bridges you can burn
Too many tables you can't turn
Don't wanna live my life in the real world
