Some days ago my pen drive was infected by a virus. That virus copied itself to each and every folder with the name of folder. Eg: in the folder 'FirefoxPortable' the main 'FirefoxPortable.exe' was replaced by virus. This happened with each and every portableapp and I had to reinstall everything.
But in some folders where I had renamed the files(folder name and file name different), the virus created a new file which I deleted easily.
So I recommend the wherever possible please make the folder and file names different.
I know its my mistake by plugging the drive in infected computer, but this mistake does happen. So please make the folder and exe names different.
we are not responsible for problems caused by viruses.
There is no sense in changing the exe names as default, cause the next (ore the same) virus could come with other ideas to destroy Your files.
If You want to rename the exes You are free to do it.

it just infects every executable file it finds .

That is reaaallllllllyyyyyyy hard (and even more having in mind that windows only uses the first partition of a flash drive). So I advice getting a pen with a read/write switch (real hardware switch, like floppies had) so you can first run the av in read only mode, and then remount the pen in read/write mode (this won't protect from getting your data stolen though ).
Other solution are 2 flash drives, but this is an addition price on the wallet, and not very practical too .
And then there is TrueCrypt, an encrypted container that is only opened when you give the password. But it needs admin rights, and nothing prevents an virus of corrupting the file where the container is saved .
Virus protection and data protection is the dream of here, but it is very tricky, and there is no guaranteed known way yet.
(I just put my pen in trusted computers that I know that are safe, and I use Linux on my main pc and don't have any personal data on my pen, so I am a little more safe and unworried . Unfortunately, for some people, this does not fit )

Actually, the only reason this is hard to do is that
the flash-drive manufacturers provide crappy consumer-software for the drives . Virtually ALL UFD-controllers can "flip" the Removable Media Bit so the drive becomes a "Fixed" disk, allowing multiple windows-mountable partitions and often one (or more) partition can be made read-only by
the firmware.
That's how a U3-drive does it's trick with the "CD-device" .
