PortableApps.com Applications dont show up in the U3 Menu. But there is Smith Techs Shortcut Creator for U3 which does what it says: It creates a shortcut in your U3 Menu.

If you disable the U3 stick's password and set the U3 menu to not autostart your stick with PortableApps should be little different than any other stick.

With my son's coaching, I recently installed the PortableApps package on my WD Passport Elite drive, then ordered a SanDisk 8 gig thumb drive. Before it arrived last week, I had plenty of time to play with/configure/enjoy the PortableApps package which, when extended with other applications found on this site, more than suits my "mobile" needs. When the thumb drive arrived I took a hard look at it and elected to simply delete the pre-packaged U3 files (read all files and folders) and copy over the PortableApps install (all files) from my Passport drive and it worked like a champ.
I did NOT try to do away with the "invisible" partition which then references the thumb drive as "G:" - it is enjoyable to move from/to any of our computers and still find the same drive letter assigned to my thumb drive.
The decision to try to mix/match between U3 and PortableApps is a personal one. Since I have been using Mozilla applications and OpenOffice for a very long time, there was no need for stuff like "CruiserSync", etc. For me, PortableApps was a perfect fit.
