Ok, so when I am at the log in screen, under my name, it says I have 1 new message for my email account, but I don't nkow how to remove it. I have gone in thunderbird, and checked for new messages but I have none.

depend on you provider. Check the online list and your Thunderbird to see if the email in question already was picked up by Thunderbird. I never worried so much about what emails were marked as read online cause Thunderbird has its own way of checking what mails he already downloaded and what not.
