After reading from a post about how PortableApps uses "Security thru Obscurity" approach I was thinking of a way to increase securty. I understand the MUI and Prefetch registry entries currently cannot be touched. An idea would be to incorporate a quick sweep from CleanAfterMe (http://www.nirsoft.net/utils/clean_after_me.html) or some similar software to into the ejection script. This I understand cleans the MUI and Prefetch and a long list of other tracks from the pc. The app is already portable being a single EXE and is the best of its kind I know of.
If this couldn't be incorporated into Eject Script, You could possibly add a button to run it on the menu next to the Eject button? I know people can simply access the app from the menu like a regular app but there is always the chance one could forget to do it.
Anyway I think this would be a great improvement to PA's security. Hope you like the idea : )
Someone in the past coded their own solution for cleaning up those areas of the registry and it was shot down as a way of doing business. Search for "prefetch" in this thread:

With the permissions issue, I use CleanAfterMe on my work pc where I dont have admin rights and it has no issues running, just a couple action fail. I'll test it else where to see how it goes but pretty sure permissions isn't a prob to run the app.
Still if it wasn't to be included in the eject script of base menu, maybe someone could code a menu add-on (Will the new menu versions incorporate ann addon system like FF anytime in the furute?) that is a cleanafterme button?
