I hope this is a simple problem with a simple solution. I have PortableApps running and I open the menu and click on "Backup" and then "Backup Files" but nothing happens. It's almost like the backup has been disabled. Any suggestions?

I don't know what could cause that.
I'd reinstall the platform and check the drive for file system errors.
