Unreal Engine 1

UE1 games are basically portable. The only thing that stops them from being portable is a check to see if the disc is in the drive. This is not really copy protection, per se, but rather part of the minimal install. It just tells the game where the rest of the files are, even if you do a complete install, it will still not run without the disc in the drive.

Unreal Tournament '99 actually removes the disc check, intentionally on Epic's part, with the last couple patches. Install Unreal Tournament '99 on your home computer, and then simply copy the UnrealTournament folder to your PortableApps folder. However, PAM won't pick it up because the program is in the System subdirectory. You'll have to use the R34 mod (search for it - and be warned that it's unofficial and officially unsupported here) or wait for PAM to allow you to choose custom .exe's in the menu (or for somebody to make a launcher). I haven't tried it, but by all accounts, it *should* work. I will test this soon as I dearly miss my UT'99, Hall of Giants map, Capture the Flag, no fall damage, unlimited ammo, and (some) upgraded weapons. Die a lot and frag a lot more.

Deus Ex is definitely portable, but even the latest patch does not remove that pesky CD check. I cannot tell you how to do that, but the instructions can be found with relative ease, I believe. The problem with DX is that running it from a flash drive, it takes 2-4 minutes to load each new area. If someone were to make a launcher for this game, it ideally should move the save folder to the C drive, edit or swap out the INI file to point to the C drive for saves, use that for saves, and upon exiting, move the folder back. The game plays perfectly fine otherwise on a stick, though. And it's one of the best games of all time.
