I installed WinMergePortable and the About WinMerge page shows version 2.12.2.0 Unicode. However the WinMergePortable.exe file in Explorer indicates version 1.6.4.0

There are 2 version numbers. One is the version number of Winmerge itself (2.12.2) which is displayed on the Applications page and in the Menu. The other one is the version of the Launcher (WinmergePortable.exe) which is different.

The version when hovering over the WinMergePortable.exe launcher is the version of the launcher. It's not the same as the version of the app. They'll always be different.
