I run 2 instances of Skype (with 2 different skype names) on the desktop. The second one is started with the parameter "/secondary"
Just tried this on the latest portable version and it does not seem to work. Guess the launcher does not pass on the parameter to the skype.exe.
May I suggest to add this capability to Skype Portable?

Anything passed to the launcher is passed along to skype.exe untouched. Perhaps Skype doesn't like secondary in combination with the datapath and removable switches.

Anything passed by the launcher doesn't work.
This can be worked around by calling
\App\Skype\Phone\Skype.exe
and then pass your variables, like I have:
/secondary /datapath:"%pdrive%\apps\SkypePortable\Data"
I noticed that /secondary switch works with old "Portable Skype" (found on this site) but not with Skype Portable. They send the same command, but Skype Portable is not allowing second instance of Skype Portable so you can't run Skype Portable twice, once without /secondary and once with /secondary switch. So the limitation is in Skype Portable, not Skype.
I haven't tried the PortableApps.com version yet, but the following command line works for skype:
Skype.exe /secondary /datapath:"Data" /removable
I've noticed a similar issue. I used to run two instances of Skype 3.x side by side. Although, Skype wouldn't let you do this officially, it was possible to work around it by launching the second instance as a another Windows user. With 4.x, this is no longer possible. This has got nothing to do with the portable version, it's a "feature" of Skype itself. Honestly, I don't understand why the Skype folks try and stop people from running more than one instance - lots of people have multiple Skype accounts for private and business use that they want to run side by side.
Like the subject line says, Skype Portable doesn't clean up after itself. I'm using it in Windows 7 Home Premium x64 and upon closing, it leaves a Skype folder in C:\Users\SyntaxError\AppData\Roaming

No. There's another folder inside called "My Skype Received Files", but there's no files in either folder.
Opening either the PA.com release or using Skype with it's switches produces the same folders, and you don't even have to log in.
