If I have to format the hard disk, could I just copy the folder of all the portable apps on another media (for example an external hd), format c:, reinstall Windows and then re-copy the folders, or should I re-install the .paf file for each portable app?

You can copy an entire PortableApps.com install from one drive to another. Just be sure to keep the path the same. So if you have everything on J:\PortableApps, just copy it all to C:\PortableApps.
(Side note: Don't use C:\Program Files for portable software. Windows permssions in Vista/7 mess with it, requiring you to turn of UAC which is not recommended.)

About the Vista/7 mess: unfortunately, I just crashed with this hurdle about 1 month ago, the first time I installed W. 7 (never used Vista and never known its permissions policies before): I created a sub-folder for all the portable apps in the "program files" folder of hard disk, as usual, as I always made with XP: it was driving me mad with permissions... I made a mess with them... administrator accounts... etc.... Imagine....
