Will be (except the category folders) also the ability to move the items Up and Down in the main Window (with the present sort by name and Favorites).

This is coming in some form with 2.0 - smart ordering at least which will tend to do what you're asking about fairly well. I can't remember if completely manual sort was in or not.

How about an ability to sort all your apps in folders?
An optional feature.. Enable it and games will be placed under the folder Games, and so on..
I use Portable Apps on netbooks, and though I only have a limited number on the stick, it can take quite a while to find anything not marked favorite.
As I said, it's coming in 2.0.
