Can I rename FirefoxPortable folder without side effects? For example, rename to FirefoxPortable 3.5.9., then install a newer version of FirefoxPortable to folder FirefoxPortable?

The launchers are designed only to portablize and update settings for changes of drive letter, not any other part of the path.
If you change the folder name for an existing app, then the chances are that some parts of it will break (some apps work, many don't).
What you could have done was to install it into some other folder name to begin with, as it will happily work when installed to anywhere.

Consider that editing the full paths, rather than just drive letters may not be much more difficult in a text file, but when you're changing binary-data config files, or things like sqlite database, arbitrary path changes can rapidly become non-trivial.
Yes, you can have a copy in a directory called "FirefoxPortable 3.5.9" and a different one in "FirefoxPortable 3.6.4" if you wish.
You can't, however run both AT THE SAME TIME. You can run one, shut it down, and then run the other.
You also can't arbitrarily change the path (directory name) and expect it all to work correctly. It will have a problem with add-ons. To solve this, pull down the add-ons menu, and force it to find updates. You'll see it search and "find" the ones you already have installed. It will force a restart, and you'll be all set.

if you have your FirefoxPortable folder say in X:\PortableApps (drive X being your USB drive's letter), you can rename it to say "FirefoxPortable 3.5.9", run FirefoxPortable.exe and you'll be able to have it working, no problems. If you want to upgrade, however, the new installation will be called FirefoxPortable. You can rename that too, and call it like "FirefoxPortable 3.6.4" and have both versions on your drive.
Now, if you want to transfer settings from your old installation to your new one, just copy your Data folder from X:\PortableApps\FirefoxPortable 3.5.9 to X:\PortableApps\FirefoxPortable 3.6.4. all your settings are stored in that folder, so all your addons (as long as the addons are compatible), and stuff from your old installation will still work.
You can also change the internal paths, if you really want to, by going into X:\PortableApps\FirefoxPortable\Other\Source\FirefoxPortable.ini editing that file, and copying it from your Source folder to your FirefoxPortable folder. See ReadMe.txt in the source folder for more info.
