Replacing the existing Thunderbird files appears to work...
I just tried deleting the contents of PortableThunderbird/App/Thunderbird, then replacing them with the /Core/ folder from Miramar Alpha 2 - touch wood it appears to be working okay.
I had to disable extension compatibility checking for Lightening/Rikaichan, but other than that, so far no problems.
I'd obviously prefer a 'proper' PortableApps version - especially one that can automatically upgrade to the final version of Thunderbird 3.3 once available.
