I started thunderbird this morning and none of my accounts or email showed up. I just upgrade to 3 and set up my email accounts again. How can I get the emails from thunderbird 2 into thunderbird 3? everything seems to work fine in 3 as far as sending and receiving goes, but all my emails from last year and all are not showing up. They are still in the directory J:\PortableApps\ThunderbirdPortable\Data\profile\Mail. I would love to move all the messages from there into the new inboxes, etc. Can anyone help?

Consul, thanks for the reply, been at work all day. I was using thunderbird 2 on a usb drive, check pop3, not imap, and keeping the emails on the usb drive, not on the server. I am not sure about this imap. Anyway, it appears that the emails are in a folder in the mail directory, but I cannot open them.

before, but could never replicate such behaviour, nor could find some reasons for it.
It seems to be something rather concerning the thunderbird itself and its move from 2.x to 3.x
One thing some poeple get confused about (incl myself ) was the change in the folder organization. One can try to switch to old style folders again or move between local folders and smart folders and what ever they offer now.
In fact if the profile you are loading is still the profile you were using before , then all should be recoverable.
I would make backup of the whole profile and start all over again, that means reinstall the TB and then paste the profile back to the data folder.
Take care: many of the extensions will give problems when moving from 2.x to 3.x as they will not be compatible. But you can reinstall them from web again or attempt to update them.
Otherwise try to consult also some mozilla thunderbird forum, they might be more helpful as this might be not portable problem after all.
