I copied the 1.6a1 directory structure into the my Portable Firefox structure and aside from having to reset some extension settings everything seems to be working fine.
Will this cause any problems?
Am I truely running portably in this configuration or does this configuration cause some data to be written to other locations?

It should be fine. I won't be testing it or releasing packages, though, as these releases are not intended for production use or end-user testing.
