I know I am one of the few but I am not ready to go to Firefox 4. Is there a way for me to upgrade to 3.6.16 using the legacy download. I tried installing and it did what it is intended to do, made a new Firefox installation. I really only want to update my current portable installation.

You need to run the installer manually and change the path. You select X:\PortableApps (or what you use) and it'll fill it in as X:\PortableApps\FirefoxPortableLegacy36. Then just delete the Legacy36 part.
