If you mean where are the settings kept, it's all within the SkypePortable directory. So you can move that around.

Cool, so what's the PA installer for then?
to install it and help to make it portable, that means install the launcher for example to make the whole thing portable at the end.
Running the .msi alone will result in local installation, installing it with the help of the PA installer will result in portable installation.
