The PA Platform can swap (switch) the wallpapers and hide the desktop icons in the host system (Where is that check box in the options menu?). Is it possible to replace the hidden icons in the host system with portable apps icons?

At that point...
At that point, with a new wallpaper, hidden icons and custom desktop icons, I think what you are looking for is a desktop replacement.

IMHO, I'd rather go with existing solutions than to try and add yet another feature to the platform.
